It depends on your pace and interest..I would say not more than 30-50 minutes to get thru info. inside and outside, also to read and go around the place another 30-40 minutes, then as much time as you'd like to, it's very pleasant and great for photo opps, keep in mind that there's an area behind the main entrance where other people that participated in the battles in the take over of Santa Clara and the towns that lead to that last battle are resting, it's very nice too! I think that it gets missed unless you wander into it yourself.

Che museum is in Santa Clara in the middle of the island. From both, Havana and Varadero it's around 3 hrs ride. Going there only for it isn't worth it. I suggest you organize a tour of Santa Clara, Cienfuegos and Trinidad, with at least one night in one of them. The latter two has much more to offer than the Che memorial.
